Stem Rot in Houseplants

Stems turn soft, brown, or black at or near the soil line, often with a foul smell. Affected tissue collapses and the plant wilts despite moist soil.

Stem rot is one of the more heartbreaking problems a houseplant owner can encounter — the plant may look fine from a distance, but when you check the base, the stem is soft, discolored, and sometimes slimy. It's caused by fungal or water-mold pathogens (most often Pythium, Phytophthora, Fusarium, or Botrytis species) that invade stem tissue when conditions stay consistently wet and air circulation is poor. Unlike root rot, which hides underground, stem rot often announces itself right where the stem meets the soil.

The good news is that catching it early — before the rot travels far up the stem — gives you a real chance to save the plant, or at least take healthy cuttings from unaffected growth. Speed matters here: fungal and oomycete pathogens spread quickly in warm, wet conditions, so acting within a day or two of noticing symptoms makes a significant difference in the outcome.

Signs to look for

  • Stem tissue at or just above the soil line turns brown, black, or gray and feels soft or mushy when gently pressed.
  • A sour, unpleasant odor coming from the base of the plant or the soil surface.
  • The plant wilts or collapses even though the soil is moist or wet — roots and the lower stem can no longer move water upward.
  • A pinched, water-soaked, or shrunken appearance at the base of the stem, sometimes with the outer stem skin slipping away easily.
  • Dark streaking or discoloration traveling upward from the affected area into otherwise healthy-looking stem tissue.
  • Lower leaves yellowing or dropping rapidly alongside the stem discoloration.

What causes it

Chronically wet soil

Overwatering or poorly draining soil keeps the root zone saturated for extended periods, creating the anaerobic, moisture-rich environment that Pythium, Phytophthora, and Fusarium thrive in. Dense, peat-heavy mixes that compact over time are especially risky because they hold water against the stem for days after watering.

Pots without drainage or sitting in standing water

Decorative cachepots, saucers that are never emptied, and containers with blocked drainage holes funnel water around the base of the stem indefinitely. Even a drought-tolerant plant like a snake plant or ZZ plant can develop stem rot if its base sits in water for more than a day or two.

Physical damage to the stem

Cuts, bruises, or abrasions from repotting, staking, or rough handling create entry points for pathogens. Fungal spores are present in almost every potting mix; they only become a problem when they find a wound and wet conditions at the same time.

High humidity combined with poor air circulation

Botrytis (gray mold) in particular thrives when warm, humid air sits stagnant around dense foliage and at the soil surface. Grouping plants tightly together, placing them in bathrooms without ventilation, or keeping a humidity tent over susceptible plants for too long can all trigger this type of stem rot.

How to fix it

    Remove the plant from its pot immediately

    Take the plant out of its container and brush away as much soil as possible from the base and roots. Examine the full extent of the damage in good light. If the rot covers only a small section of stem and healthy white or green tissue is still visible above it, you have options. If the rot has traveled all the way to the crown or the majority of the stem is affected, salvaging cuttings from healthy upper growth is usually the most realistic path forward.

    Cut back to healthy tissue

    Using clean, sharp scissors or a knife wiped with isopropyl alcohol, cut away all soft, discolored, or foul-smelling tissue until you reach firm, healthy stem material. Make your cut at least half an inch into tissue that looks and feels completely normal. Discard all removed material in the trash, not the compost.

    Treat the wound with a fungicide or natural antifungal

    Dust the cut surface with powdered sulfur, ground cinnamon, or apply a diluted hydrogen peroxide solution (1 part 3% hydrogen peroxide to 3 parts water) to help sterilize the wound. Allow the cut end to air-dry in a shaded spot for 30 to 60 minutes before replanting. For rooting cuttings from a plant that couldn't be saved, let the cut end callous for the same period.

    Repot into fresh, well-draining mix

    Do not reuse the old potting mix — it harbors the same pathogens that caused the problem. Choose or make a mix that drains freely: a standard houseplant mix amended with perlite (roughly 1 part perlite to 3 parts mix) works well for most foliage plants. Succulents and cacti need an even grittier blend. Use a clean pot with clear drainage holes.

    Hold off on watering and keep the plant in bright, indirect light

    After repotting, wait until the top inch or two of soil is genuinely dry before watering again. A stressed, damaged plant cannot take up water quickly, and keeping the soil on the drier side gives the wound time to heal and makes conditions inhospitable to further fungal growth. Bright, indirect light supports recovery without adding heat stress.

    Improve air circulation around the plant

    Move the plant to a spot where air moves gently — near a window that occasionally opens, or in a room with a ceiling fan running on a low setting. Good airflow dries the soil surface faster and discourages fungal spore germination. Avoid enclosing a recovering plant in a humidity dome unless it's a cutting that genuinely needs high humidity to root.

How to prevent it

  • Always use pots with drainage holes and empty saucers within an hour of watering so the base of the stem never sits in pooled water.
  • Water according to each plant's actual needs — check soil moisture before watering rather than following a fixed schedule, especially in winter when growth slows and plants dry out more slowly.
  • Use a fast-draining potting mix appropriate to the species, and refresh or repot plants every one to two years before old soil compacts and starts retaining excess moisture.
  • Sterilize pruning tools with isopropyl alcohol between uses to avoid carrying fungal spores from one plant to another.
  • Give plants enough space so air circulates freely between them, and avoid placing them in completely stagnant corners with no airflow.

FAQ

Can a plant recover from stem rot, or is it always a lost cause?

It depends on how far the rot has progressed. If the damage is limited to a small section of stem near the soil and firm, healthy tissue remains above it, many plants recover well once the rotted portion is removed and conditions are corrected. If the rot has reached the crown — the growing point where leaves emerge — or has traveled most of the way up the main stem, recovery is unlikely. In those cases, taking stem or leaf cuttings from healthy upper growth is often your best move.

How do I tell the difference between stem rot and normal stem browning at the base?

Healthy stem browning at the very base is common in mature plants and usually involves firm, slightly corky or woody tissue — it doesn't feel soft or collapse when pressed, and there's no odor. Stem rot feels distinctly mushy or slimy, the discolored area is often darker (brown to black), and there's frequently a sour or unpleasant smell. When in doubt, press gently: healthy stem tissue is firm; rotted tissue gives way.

My succulent's base has gone soft and black. Is it too late?

Not necessarily, but you need to act quickly. Cut the stem cleanly above all discolored tissue until you reach completely firm, healthy growth. Let the cut end air-dry and callous for at least an hour (succulents need this before being placed in soil or water). Then propagate the healthy top portion by setting it in dry, well-draining cactus mix and waiting a week or so before giving it any water. Many echeverias, sedums, and similar succulents root readily this way.

Should I use a fungicide drench on the new soil after repotting?

For most home growers, it isn't necessary if you've used fresh potting mix, a clean pot, and corrected the watering habits that caused the problem. If you've had recurring stem rot on the same type of plant despite proper care, a diluted hydrogen peroxide drench (1 part 3% H₂O₂ to 4 parts water, applied once at repotting) can help sanitize the new mix without leaving persistent chemical residues. Conventional fungicide drenches are an option for valuable plants, but follow label directions carefully and choose a product labeled for the specific pathogen if possible.

Can stem rot spread from one plant to another?

The pathogens that cause stem rot — Pythium, Phytophthora, Fusarium, Botrytis — spread through water splash, contaminated soil, and unwashed tools. They don't typically travel through the air the way powdery mildew spores do, but sharing water trays, reusing infected soil, or using the same unpsterilized trowel across multiple pots can introduce them to healthy plants. Isolate any affected plant, discard its soil, clean the pot thoroughly with a diluted bleach solution before reusing it, and wipe down your tools.
